If there is Rat Poison (which could be Hydrogen Cyanide) in the ice cream, the almonds were likely used to mask the smell since it's said Cyanide can smell like bitter almonds. You can understand why he wouldn't want almonds on anything if he feared being poisoned.
Of course, Mr. Johnson could actually be allergic to almonds, but Jimmy said he's allergic to ice cream. It could be an excuse to not eat the ice cream, probably because he laced it with cyanide. Cyanide smells like almonds (notice Mr. Johnson smelling the ice cream).
